UPDATE: Ryan Reynolds has confirmed that Deadpool will not appear in Logan as he's busy working on his second solo film.
Sadly, not true. Prisoner 24601 is on a solo mission. https://t.co/5czBmMRfY1

Deadpool and Wolverine have a long relationship across video games, TV shows, and comics, but we haven't gotten a true Wolverine/Deadpool team-up in a live action film. This could potentially change in Logan.
The third and final outing for Hugh Jackman as Wolverine could see the long awaited team-up with the Merc with a Mouth. Although Ryan Reynolds played a "version" of Deadpool in X-Men Origins: Wolverine, many people would say we've never seen the two cross paths on film. According to a report from The Wrap, Deadpool 2 and John Wick director David Leitch directed at least one scene for Logan.
Unless Fox just wanted to let him get behind the camera before Deadpool 2, it's likely he filmed a cameo for Deadpool in Logan. Whether it's just a quick scene or an end credits scene remains to be seen, but it wouldn't be surprising to see him pop up in the film due to his success in his debut film in 2016.
Ryan Reynolds has been pushing to get a Wolverine/Deadpool team-up and it sounds like he may have gotten his wish, but we will find out when Logan releases March 3rd, 2017.
In related news, Logan had a new poster released this morning and rumor has it a new trailer will be coming early next year!
